I'm pretty sure that's the case because I ran into the same problem. If it's a crew-served weapon system you can't fire it....not from a lack of trying.
And you can disable without ions. You have to toggle between components to disable. I think it is the \ key, but just in case check the Options>Key Map and then click the Space tab. If you blast out the engines you've disabled the ship. Which is a rather handy thing because I have yet to find ions to use lol.
